Most standard clutches you can align by your finger tips and eyes. There will be 3 points where you can see the pressure plate and driven plate. Attach the cover with screws only finger tight put a large screwdriver through the driven plate into the spigot bearing and move the driven plate until it is centered with the pressure plate. Then tighten the cover bolts.

No issues fitting a flywheel. Bolt spacing normally ensured it's in the right place or all the bolts (6?) won't screw in by hand.

Most DMF recommend the use of new bolts, but I’ve seen them re-used with no issues.

Back in the day it was a choice of rolled up brown wrapping paper and sticky tape to make a tube to align the clutch plate, or the handle of a ratchet, whichever was closest fit.

The best clutch alignment tool is a first motion shaft from a scrap gearbox.
Ironically I’ve been saving a shaft for near 20 years for this occasion, typically I now can’t find it 🤦‍♂️

Time was I had the 1st motion shots from several gearboxes cut down to make clutch alignment tools.
Then, as time rolled on, they became obsolete and ended up in the scrap bin.

Usually new flywheels come with new bolts .
I have been in motor trade nearly 40 yrs now probably fitted 50 plus clutches in that time one thing i Dont have in my tool kit is a clutch lining kit never used one as Tony has said most clutch kits there is 3 points where you can see the friction plate position in relation to the cover plate to line it up
If you really want to use something to assist you then a half inch drive extension with some insulation tape wrapped round to make correct diameter.
It is important to make sure it is lined up as if out even by a small amount will make the gearbox an absolute pig to reinstall.

If you got the box back in OK it couldn't have been far out, and, once the clutch has been operated a couple of times, it is spot on anyway.
